Because the key is only half of it. Red laser traps block the ladder until you finish the secondary objective: pull all three colour-coded levers by following the wires on the floor, then solve the three puzzles that free the Alien. Only then does the trapdoor become reachable.

What the official data does show is that the Find the UFO badge has been awarded 2,405,364 times while Finished Chapter 2! has been awarded 1,025,828 times — so the badge cannot come from the Chapter 2 ending cutscene.
